The 22-year-old joined the Bantams at the end of January on an initial one-month loan deal which is due to end after Saturday's game with Rotherham.
He has scored one goal in his four appearances for City so far.
Paynter moved to Southend from Hull City in August 2006 but was allowed to leave on loan after failing to hold down a regular first-team place.
